I see that several of my players (more than just my starting 11) have the box to the left of their names "ticked" - whilst several others don't.

What does this signify please?

- ie is it only those "ticked" players that reveice the benefit of the squad training? - or something else...

The checkbox is used to select players for a training. Ticked players will train, others will rest.
By default, only players with more than 90% energy are selected.

Ah right - Thanks for that!
- So, once they have trained - should I use the "auto assign" button every time (to apportion the training benefits?)
- and if not - what is the "other option"? - ie how would I assign the benefits manually please?

When a player have training points to assign, click on this player, then click on the attribute you want to upgrade.
